- 수소결합이 a-helix와 b-sheet 구조를 안정화함
= Peptide 결합의 amine group과 carbonyl group 사이에 형성.

2.3 단백질의 2차구조

- a-Helix는 펩타이드 사슬 내부의 amine과 carbonly group의 수소결합에 의해 안정화됨
= amine group: hydrogen donor
= carbonyl group: hydrogen acceptor
= carbonyl group은 4개 앞에 있는 amine group과 수소결합함.
= 모든 주사슬 (main-chain)의 C=O and N-H group은 수소결합에 참여함.

= 대부분의 a-helix는 오른손 형 (right-handed)의 나선구조임.
왼손형 나선의 안정성이 낮기 때문

수용성 단백질의 25 %가 a-helix로 구성됨.
막투과 단백질의 막투과 부분은 a-helices 구조임.

2. b-sheets는 사슬간 수소결합에 의해 안정화 됨 (inter chain hydrogen bonds).

- 두 개 이상의 사슬이 필요함
= b-sheet is fully extended all the time.
= 3.5 Å/residue
= 각각 아미노산의 곁사슬은 반대 방향으로 향함

3. Polypeptide 사슬은 reverse turns과 loop을 형성하면서 방향을 전환함.
- 구형단백질의 구조 형성에 방향전환이 필요함.
= Reverse turn (b turn, hairpin turn)
= Loop: irregular structure

4. 섬유성 단백질은 세포와 조직의 구조적 지지를 제공함.
- 생체에서 발견되는 섬유성 단백질
= a-keratin: wool, hair, horns
= Collagen: skin, bone, tendon, teeth
- a-Keratin은 두 가닥의 right-handed a-helix가 왼손형 초나선구조 (superhelix;
a-coiled coil)를 형성하면서 꼬임.
= 중간섬유, myosin, tropomyosin
= 두가닥의 나선은 약한 상호작용에 의해 결합됨

- 콜라젠 (Collagen)은 세가닥의 나선형 단백질로 구성됨 (non-a-Helix)
= 포유류에서 가장 풍부한 단백질: Skin, bone, tendon, cartilage, and teeth.
= 1/3 of amino acids의 1/3이 glycine임
Gly-Proline-hydroxy Pro (Hyp)으로 구성됨
= Collagen은 Pro과 Hyp은 구조적 반발에 의해 안정화됨: a-helix 구조 파괴

2.4 단백질 3차구조
= myoglobin의 안쪽은 거의 nonpolar AA로 구성됨: Leu, Val, Met, and Phe.
Asp, Glu, Lys, and Arg 등은 안쪽에서 발견되지 않음
단지 두 개의 His만 있음: bind to iron and oxygen
= myoglobin 바깥은 polar와 non-polar AA로 구성됨

= 열역학적 안정된 구조임:
= a-Helix와 b-sheet는 양친매성 (amphipathic properties)을 가짐

= peptide bond의 amine group과 carbonyl group은 어떻게 안쪽에 있을까?
hydrogen 결합을 형성함.
= 단백질의 구조의 안정성은 van der Waals interactions과 소수성 상호작용에 의해 유지됨
- 이 법칙의 위배 예: 단백질의 기능 때문

된 복합구조를 형성할 수 있음

- Protein 변성 (denaturation): 단백질의 3차 구조의 변화로 기능을 못하는 상태 - Protein 회복 (renaturation): 변성된 단백질이 다시 정상적인 3차 구조를 회복하

Ribonuclease (RNase)
b-mercaptoethanol reduces the disulfide bonds.
= 변성제를 없애면, 단백질은 정상단백질로 회복됨 (Renaturation).
= 회복된 단백질은 자연상태의 단백질과 물리, 화학적 특성이 동일함
- RNase의 정상적인 3차 구조에 대한 정보는 1차 구조인 amino acid 서열에 있음 - Scrambled protein: 회복할 때 잘못된 이황화 결합에
의해 형성되는 단백질 (denatured form)
= 정상단백질로 회복은 자유에너지 감소에 의해 추진됨 - 샤페론 (Chaperone): folding helper
1. Amino acid은 a-Helix, b-sheet, b-turn을 형성하는 경향성이 있다.
- 단백질의 Amino acid 서열이 2차 구조를 결정함.
- AA 서열로 단백질의 2차 구조를 예측가능함
- 어떤 peptide sequences는 자신의 2차 구조를 변형할 수 있음

2. 단백질 접힘 (folding)은 협동적 (cooperative) 과정이다.
- 단백질 변성 곡선
= all or none structure: resulted from cooperative transition.
= 변성된 부분이 변성되지 않는 단백질에 영향을 주어 변성을 유도함.
3. 단백질은 점진적 안정화를 통하여 접힌다.
- Levinthal’s paradox:
- 단백질 접힘 (folding)에서 부분적으로 정확한 중간체를 유지하는 경향이 있다.
= 잘못된 접힘과 잘된 접힘 사이의 자유에너지 차이가 이 현상을 유지함.
= Nucleation-condensation model
부분적으로 정확한 접힘이 안정화되고, 이것이 전체 단백질의 안정성을 증가 시킴.
4. 단백질 1 차 구조에서 3차 구조를 예측하는 것은 큰 과제로 남아 있다.
- X-crystallography : actual protein structure determination
- Computer-aid prediction of three-dimensional structure of protein.

5. 단백질의 folding이 잘못되면 여러 가지 질병을 유발함 - 감염성 단백질: Prion
= 광우병 (Mad cow disease)
= Creutzfeldt-Jakob disease (CJD)
- Prion은 인간 CJD를 유발함 (Stanley Prusiner)
= PrP; 뇌에서 발견되는 정상단백질
- normal PrP: 대부분 most a-helix 구조로 구성 - infected PrP: b-sheet 구조로 구성
- Amyloid: aggregated prion
6. 단백질의 변형 및 쪼개짐 (cleavage)은 새로운 능력을 제공함.

- 단백질 내부 원자단들의 재배열을 이용한 변형
