Nucleic Acid Technology

DNA isolation methods
1. Bacterial viruses
(가장 간단한 방법을 이용)protein coat is extracted by phenol
(대부분 denatured된 단백질은 phenol층이나 경계부위에 존재하고 제거된다)
– DNA is ethanol precipitated
(DNA는 aqueous 지역에 존재하며 ethanol에 의하여 침전이 된다)
5.1 nucleic acid isolation
Organism의 구조와 구성이 모두 다르기
때문에 DNA의 분리 방법은 organism에 따라 조금씩 다르다.

2. Bacteria
박테리아는 cell membrane과 cell wall등이 다양하다 이들은 phenol에 의해서 간단히 제거가 안된다.
– treatment with lysozyme removes the cell wall and detergent releases the cell contents
(detergent에는 SDS등이 있으며 membrane를 제거한다)– RNase treatment degrades RNA – proteins are extracted by phenol – DNA is ethanol precipitated

3. Plasmids
– cell wall is digested by lysozyme treatment
– suspension in SDS-sodium hydroxide solution cleaves RNA and separates chromosomal DNA strands
(sodium hydroxide는 RNA를 자르고 DNA를 두 가닥으로 분리한다. 그러나 closed circular plasmid DNA는 intertwined된 상태)– neutralization with acid results in formation of insoluble chromosomal DNA aggregates that are removed by centrifugation
(중화를 위하여 산을 가하면 DNA는 뭉쳐서 침전이 되고 plasmid는 rewind됨)– plasmid DNA is precipitated by ethanol

4. Yeast and fungi
– cell walls are removed enzymatically
(cell wall이 lysozyme에 대하여 resistant하여 다른 cellulase등을 사용한다)
– cell contents are released by detergent treatment – RNase treatment degrades RNA
– proteins are extracted by phenol – DNA is ethanol precipitated

5. Higher eukaryotes
– isolate nuclei
(동물세포나 식물세포는 핵이 차지하는 비중이 적기 때문에 핵을 우선 분리 해야 한다. 또한 mitochondria나chloroplast로부터의 DNA의 오염을 막을 수 있다)
– break nuclei open
– digest RNA and protein – ethanol precipitate DNA

RNA isolation
RNA는 분리 과정에서 RNase에 의하여 쉽게 파괴된다
• freeze cells in liquid nitrogen and grind with pestle
• suspend ground cells in lysis reagent that contains guanidinium and phenol
– denatures proteins (RNase등을 포함) and dissociates nucleoprotein complexes
• chloroform treat mixture and separate phased by centrifugation
• ethanol precipitate RNA

보다 더 복잡한 구조를 볼 수 있다. Sample을 phosphotungstic acid나 uranium salts (전자를 강하게 흡수 할 수 있는 atom을 포함함) 와 섞는다. 이를 film 위에 놓으면 sample이 있는 곳의 metal ion의 두께가 적어 전자 beam이 더 잘
통과되어 sample이 없는 다른 부위에 비하여 밝게 보인다. Protein 이나 virus particle의 negative image를 볼 수 있다.

3. Cryo-electron microscopy

RNA polymerase나 ribosome 등과 같이 커다란 protein complex를 보는데 효과적이다.
Sample을 포함한 buffer를 갑자기 얼리면 sample을 잡고 있는 비결정의 얼음 층이 형성되고 이를 전자 현미경으로 관찰한다. 위의 그림은 박테리아의

Velocity sedimentation
• Sedimentation velocity depends on two properties:
- molecular mass
• as mass increases, so does sedimentation velocity
- shape
• friction impedes motion of a particle through a fluid
(ball 모양과 stick 모양이 있을때 ball 모양은 저항이 적어 가라앉는 속도가 더 빠르다)• more extended molecules move less rapidly
(polymer 처럼 덜 extended된 분자는 더 빠르게 이동)

Sedimentation coefficient
• s = velocity/centrifugal force
특정 분자의 S값은 다른 용액 하에서도 동일하여 그 분자의 특성을 나타내는 수치로 이용된다. S 값이 변한다는 것은 그 분자의 구성이 변한다는 것을 의미함
• one Svedberg (S) = 10 -13 sec
대부분 macromolecular의 S 값은 1X 10-13 - 100X 10-13 이며 Thredor Svedverg (원심분리기의 창시자)를 기념하여 10-13 를
1S라고 한다. 두 개의 적은 분자가 합쳐진 한 분자의 S 값은 단순히 그 둘의 S 값을 합한 것이 아니다)

5.4 Gel Electrophoresis
핵산이나 단백질처럼 전하를 갖는 분자가 agarose나 polyacrylamide로 이루어진 electric field에서 이동하는 현상을 전기 영동 (gel electrophoresis)이라고 함

Agarose vs polyacrylamide
• Polyacrylamide
– separates small single-stranded DNAs from 5 to 750 nucleotides
– can resolve DNAs that differ in size by one nucleotide
• Agarose
– lower resolving power than polyacrylamide – separates DNA molecules ranging in size
from 200 bp to 50,000 bp
DNA는 gel을 ethidium bromide로 염색한 후 254 UV로 보면 관찰 가능하며 0.1 ug의 DNA도 충분히 보인다. 그러나 이 방법은 세가지의 문제점을 갖음 1) 느리며 2) 자동화가 어려우며 3) 정량 분석이 어렵다.
이러한 문제점을 해결한 것이 capillary gel electrophoresis임

Capillary gel electrophoresis
Figure 5.12a; 20-100um의 tube를 사용하기 때문에 열을 쉽게 발산하여 높은 전압에서 실험이 가능. 즉 sample이 짧은 시간에 분리됨
Low loading capacity means this technique is usually used for analytical rather than preparative work

Protein gel electrophoresis
• sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE)
• separates proteins on the basis of size alone
– SDS (detergent) and mercaptoethanol (disulfide bond breaking) denature proteins
Denature 되면 막대모양이 되고 negatively charged된 SDS에 의하여 coating되어 단지 mass에 의해서만 분리가 된다.
단백질은 전하도 다양하고 모양도 다양하기 때문에 DNA 처럼 단지 molecular mass에 의해서만 분리 될 수 없다. 이를 해결하기 위하여 SDS-PAGE를 사용함

커다란 DNA 분자를 분리하는 방법; 일정한 간격으로 electric field의 방향을 바꿔주어 DNA의 이동 방향을 바꾸어서 분리가 되게한다. Reorientation시 작은 DNA 분자는 커다란 DNA 분자 보다 새로운 방향으로 쉽게 움직인다.

DNA polymerase I는 single break (nick)이 있는 경우 DNA를 아주 잘 합성한다.
5’-3’ exonuclease가 있는 경우 풀어진 5’ 쪽은 없어지면서 계속 nick이 발생하면서 새로운 DNA가 합성된다. 이를 nick translation이라고 함
Radioactive, fluorescent, 혹은 chemical tag을 갖는 DNA를 합성하는데 사용됨

Polymerase chain reaction (PCR)

1983년 Kary B. Mullis가 발견함. PCR cycle에 대하여 만들어지는 DNA는 2n 임. 그러므로 30 cycle을 하면 target DNA가 109 copy가 생김. (실제는 60%-85%)
Taq DNA polymerase를 많이 사용하나 요즈음은 Pfu 나 Vent polymerase를 많이 사용.

DNA chip or microarray technology
특정 서열을 갖고 있는 DNA를 찾거나 하나의 base가 바뀐 DNA 분자를 감지할때 사용 DNA chip은 DNA fragment 가 붙어있는 solid surface 를 이용하며 이들 DNA fragment가 Probe로 작용하며 용액내에 있는 상보적인 DNA나 RNA와 교잡을한다.
DNA chip를 만드는데는 두가지 방법이 존재
