산 피에트로 대성당에서 광장 옆길로 돌아가면 바티칸 박물관이 나온다. 이곳은 원래 교황의 바티칸 궁전이었으나 14세기 프랑스 아비뇽 유수가 끝나고 바티칸으로 돌아온 후 박물관 이나 미술관, 도서관으로 활용되었다. 박물관의 소장품은 교황이 수집한 것으로 고대 그리스 미술과 진귀한 작품들이 전시되어 있다.
피냐정원(Pigna Courtyard)에는 거대한 청동 솔방울 분수가 있다. 아그리파의 욕실에서 발견된 것이다. 벨 베데레의 뜰은 관람객이 처음으로 지나가는 곳으로 클레멘스 14세와 피 우스 6세가 수집한 조각들이 있다. 이 뜰에는 라오콘상이 있는데 콜로세움 근처의 티투스 목욕장 유적에서 발견된 대리석상으로 헬레니즘 시대의 큰 걸작이다.
